Assuming you use a valid ID and the method to Ninja Backup manager, is it then safe (or theoretically safe) to take your PS3 online for legit reasons, say if, and when, 3.42 is JB as well? At least the log wouldn't show that bogus ID right?
Secondly, is it possible to backup games with their updates (say older games that have had all the updates they'll be getting), or does it always only backup the original disc content?
Assuming it's not possible, is it assumed that in the future it will be possible to apply updates to backed up games?
Currently no matter what you do to make backup manager ninja or stealth sony will detect it, and sony has recently released another firmware update 3.42 and it has already blocked psjailbreak/psgroove so you can't go online if your on 3.41 firmware but if psjailbreak is updated to make it compatible with 3.42 still there will some risk of getting your console banned but actually sony haven't started any banning process (ban hammer) of consoles till yet instead they just blocked the jailbreak.
Only original games can get updates backup games can't, but maybe in near feature you'll be able to do it.
